I saw it once, was very bad luck of one of our players. What I can suggest:

- cancel all diplomacy (return cubes and ambassadors)
- cancel all alliances
- remove all ships
- remove all cubes
- then remove all influence discs with sectors
- remove player board, techs and all other stuff
- if player leaving control GC, remove his parts, then replace GCDS and place new discovery tile under it

The only problem is the situation when there are also other players ships on sectors that should be removed, in this case this player(s) should move their ships to closest owned sector.

Also it is possible that such sectors removal will damage gameplay as galaxy may become a bit inconsistent (maybe adding two additional wormholes will do the trick...).

Something that may hurt as well - removing some ancient ships (especially for Draco). I would say, that those hexes that were not owned by leaving player are shuffled into stacks and can be drawn again - but then it is crucial who will have the right to draw them, in other words, whose action will be next...
