We used this concept with the Lost Souls of Argalon. Destroying to Mothership awards the player that destroyed it 5VP. It makes the LSoA get VERY cautious about how it deploys the MS, which is a nice counterpart for having such a scary offensive weapon.
One person I played with once said he felt like the game centered too much on trying to take out the Mothership, but I have not had anyone else feel that way. Rather than facing it head on, most players prefer to attack behind the lines.
The difference here is that you still have the possibility of having your whole fleet to defend your backside, whereas with LSoA they have no cruisers or dreads.
