Exiles score VP for the hex (ships are irrelevant to end game scoring). They do NOT get their bonus VP for that Orbital in the situation described. In their rulebook entry (on page 14 of the online rules) it says "1 VP for each Orbital you have a cube on at the end of the game." Pretty explicit.

This is a variant and shouldn't be included in the official FAQ. There's a variants forum where lots of people would have an opinion.
