Hi Jim,
We just play with all of them.

If everyone 'knows' that missiles are now underpowered, taking anti-missile defenses become less useful since no one would be dumb enough to take missiles. This makes missiles more powerful. It is very common, in many games, that you can profit by going against group think.

Also you can get into a situation where a player with missiles is strong against opponent A, but weaker against opponent B. This makes for interesting game play.

And even if every single one of your human opponents has gone to the trouble to find some sort of missile defense or another, you can still blow away ancients with your missiles.

I don't feel that this is something worth worrying about.
